Actually, aside from St. Louis, Missouri was predominately filled with Southern sympathizers. Yes, the majority of the population at that time lived in St. Louis, but it was largely German-immigrant Union loyalists from St. Louis who filled Missouri's Union ranks. Of course, every town in the state had split loyalties (as was the case across the country), but Missouri did have two governments during the civil war.
The Union government stayed in Jefferson City, while the Confederate government set up shop in Springfield. Later, this government set up shop in exile in Texas. It was this government that sent delegates to the CSA legislature, and hence Missouri's representation in the Confederate battle-flag.
